One of my research methodologies is a content analysis. I'll be comparing a few examples of the most popular fan-works and counting how often certain themes or features pop up, basically to prove that when I say "H/C stories all have the following elements:" I'll have evidence to prove this statement.
My problem is choosing which fandoms to pick stories from.
Trying to set aside your own preferences for a particular fandom, which five fandoms do you believe would be the most popular at the moment? For those fandoms which you have been personally involved in or have some knowledge of, could you perhaps also name an online FF library/archive which you believe attracts most of its stories? 1. 2. 3. 4. 5.

Off the top of my head, Lord of the Rings and Buffy the Vampire Slayer are major influences. Star Trek also probably has a lot to offer, partly because it had such a big influence on the development of fan fiction. Of those three, the only one I have personal experience with is LotR.
A good way to check into the popularity of a fandom is to go to fanfiction.net (a lot of authors will post there, even if they also post on a fandom-specific archive.) The archive posts links with a number in parentheses showing how many stories have been posted in that fandom. (I just checked, and WHOA, look at the Stargate fans)
Okay, my random thoughts in organized form: 1. Lord of the Rings (storiesofarda.com) 2. Buffy the Vampire Slayer 3. Star Trek 4. Stargate 5. Harry Potter (the fandom is HUGE. Some of the fans are younger, but many aren't. Try harrypotterfanfiction.com)

Okay, this is a question I can't answer with any certainty at all because I only write in one fandom. I think mpbrennan's idea for using ff.net is a good one. I certainly hear a lot about Star Trek, Stargate and Harry Potter; so that rings true for me, but beyond that, I don't have any idea.
For my own fandom (NCIS), one of the biggest is ff.net. There used to be the NCIS Fanfiction Archive, but I think that site may have imploded. ...I just searched for it and it appears to be hanging on, although it was last updated back at the beginning of May and before that, it was updated in October. You can look it over (www.ncisfiction.com). There are quite a few various pages in LiveJournal, but I don't go over there much at all. My own preferred site (forum.nfacommunity.com) is quite small (I think we're under 300 members at the moment and lots of them don't post stories) but active.
The ff.net stories are heavily skewed toward Tony, Gibbs and Tiva (and it's also the bastion of the majority of the younger authors as well, I think), but I also post all mine over there, none of which focus on those things since my favorite is Tim.

If you go by sheer numbers I think it's something like this:
1. Harry Potter 2. Twilight 3. Naruto 4. Inyuyasha 5. Some other Anime I don't know

1. Harry Potter -- Type in “Harry Potter fanfic” into Yahoo and those top five links or so should give you a good selection of sites 2. Star Wars -- theforce.net, the ff.net section also houses wonderful stories 3. Lord of the Rings 4. Pirates of the Caribbean 5. Naruto/Inyuyasha
Note: Twilight has a HUGE fanbase but their fanficion base is disproportionately small to their actual support numbers.
